Indeed, the problem zip files included with DOMjudge are still in our old format, while we switched to the problem archive format, see: http://www.problemarchive.org/wiki/index.php/Problem_format_directory_struct...
We'll fix this shortly. In the mean time, you should re-zip them according to that directory structure to make uploading zip files work.
